Yggdrasil appears to be the main enemy in Chronicle. It has attempted to delete all Digimon with the X Program, and it's sent the Royal Knights after the survivors. It was the host computer for the Digital World.

The Royal Knights work for Yggdrasil, believing that he has good reason to delete the Digimon. There are thirteen Royal Knights total; the only ones we know so far are Magnamon, Omegamon, Dukemon, Rhodo Knightmon, Dynasmon, Alforce V-Dramon, and Alphamon.

He appears to be Kouta's rival or enemy. It's possible Yuuji is his brother. Otherwise, little is known about Shinji, other than he seems to be the Tamer of the Royal Knights.

Death-X-mon was what Death-X-DORUghoramon evolved into after DORUmon's data was seems that he's not truly alive, and he's rampaging through the Digital World...
